In our hands, the Label-Free GeLC method provides straightforward sample preparation, a greater number of protein IDs, and better performance for spiked standards. 1D-Gel analysis offers the advantage of fractionating protein isoforms or cleavage products prior to trypsin digestion. Inter-patient variability obscures changes that may be detectable through longitudinal sampling. Our findings suggested a number of common plasma proteins being reduced in abundance after Infusion of branched chain amino acids. This contradicts previous literature reports. Initial results from processing data from ~(18)O_(1) labeling after glyco-release suggest that the limited isotopic contrast between labeled and unlabeled forms may limit the utility of this approach to relative quantification.
