The present invention relates to a system for monitoring an MCU operation and a controlling method thereof. Specifically, the system for monitoring an MCU operation and the controlling method thereof can synchronize an event count by using one time password. According to an embodiment of the present invention, the controlling method of the system for monitoring an MCU operation comprises: a step of initializing an error count to a predetermined value; a step of receiving a seed value and an event count from an MCU; a step of calculating a monitoring key value by using a predetermined hash function, the seed value, and the event count; a step of receiving a key value of the MCU corresponding to the seed value and the event count from the MCU; and a step of determining an operation state of the MCU by comparing the key value of the MCU received from the MCU with the monitoring key value.
