The present invention relates to a method for the selection of polymorphic simple sequence repeat (SSR) markers to distinguish intraspecific variation from information on two low coverage whole genome sequences (WGS), and to a polymorphic SSR marker selected by the same. The method is economical by utilizing low coverage whole genome sequence (WGS) data, and is universal because the method can be applied to non-model plants and special crops that have not yet undergone molecular biology research. Accordingly, the method can be usefully used in related field studies using specific SSR markers obtained through the present invention.
