This paper describes the application of a full scale 3D hydrodynamic and ecological modelling approach assessing environmental impacts in connection with site selection and the application for environmental licence rainbow trout (Onchorhynchus mykiss)farms in the inner Danish waters. The site selection and impact assessment addressed three central environmental concerns; water quality, including medicine and chemicals, deposition of organic waste and the risk of parasite and disease transmission between marine aquaculture sites.
