Research on the application of DNA barcoding Cytochrome c Oxidase Subunit 1 (COI) aims for the identification of freshwater crayfish (Cherax spp.). Limited information about the genetic diversity of freshwater crayfish is one of the basic researches. The effectiveness of COI as a marker of DNA barcoding and genetic diversity of freshwater crayfish (Cherax spp.) in Baliem river - Pike village, Jayawijaya district are studied through amplification of COI and analysis of DNA barcoding on individual five freshwater crayfish in the collection of the Baliem river - Pike village, Jayawijaya district. With a distance variation intraspecies by parameter Kimura-2 (K2P) ranges 3.2 % to 25.5%. Results showed genetic differences between the species examined.
