There are many other Spectral Networks assignments that correspond to nontryptic pieces and likely modifications, all of which require manual validation. The value of Spectral Networks would be further enhanced with the use of multiple enzyme digestion protocols. In the future, tools are needed to comprehensively mine and review the total collection of mass spectra obtained from species like squid. We require interactive software tools that allow spectral based assignment and comparison. That is, a means to compare assignments from programs conducting search engine, library search, de novo sequencing, and spectral networks. At present, each program output is independent and not necessarily spectrum based.
