A key step toward gaining a full understanding of the functions of a protein complex is to characterize the protein complex composition and map their interaction networks. In combination with affinity purification methods, mass spectrometry-based interactive proteomics has become the method of choice for analyzing protein complexes and their interactions. Although these approaches are powerful to capture stable protein interactions, the transient and weak interactions are often not captured or preserved during the analysis. Therefore, new approaches are needed to capture all interactions to generate a complete picture of the protein interaction network. Towards this goal, we have developed an integrated proteomics approach-QTAX to decipher in vivo protein-protein interactions and applied this strategy to map the 26S proteasome interaction network.
