The present invention relates to a set of SNP markers for discrimination of cucumber varieties and their use, and two sets of 96/24 key markers optimized for Fluidigm analysis for identification of varieties of cucumbers were developed. Through hierarchical clustering analysis, it was confirmed that 96 core SNP sets could clearly distinguish 88 varieties according to cultivar groups. In the case of the set of 24 core SNPs, the inter-cultivar resolution was slightly lowered, but more than 90% of the cultivars could be identified. In addition, in the present invention, 37 UPOV traits were investigated for 87 varieties, and it was confirmed through the Mantel test that a high level of correlation exists between genetic variation and trait variation based on SNP. Therefore, the finally developed 96/24 core SNP sets will be very useful for new variety registration and variety discrimination through DNA profile generation of commercial cucumber varieties and genetic resources.
