Disclosed is a method for identifying a species, a hybrid species and parental species of a hybrid species, which is accurate, has high reproducibility, is simple, and is relatively inexpensive.Specifically disclosed are: a method of selecting a metabolite that is accumulated in a statistically significantly large amount only in a specific species among a group consisting of at least two plant species including the specific species as a species identification marker for identifying the specific species; and a method of identifying a species, a hybrid species, or parental species of a hybrid species by determining as to which species identification marker a plant to be tested contains in a statistically significant amount.
