Methods, combinations and kits are provided for identifying the methylationstate of a target nucleic acid molecule, the methylate state of a nucleotidelocus in a target nucleic acid molecule, or for identifying the locus of oneor more methylated or unmethylated nucleotides in a target nucleic acidmolecule. Methylation state identification is performed by treating amethylated target nucleic acid molecule with a reagent that modifies one ormore nucleotides in the target nucleic acid molecule as a function of themethylation state of the target nucleic acid molecule, methylationspecifically amplifying treated target nucleic acid molecule, fragmentingamplified products, and detecting one or more fragments to thereby identifythe methylation state of a target nucleic acid molecule, the methylation stateof a nucleotide locus in a target nucleic acid molecule, or the locus of oneor more methylated or unmethylated nucleotides in a target nucleic acidmolecule.
