nucleic acid based system for propagating information and method for improving nucleic acid based molecular computing system. A method for enhancing a nucleic acid-based molecular computing system includes (a) identifying a computing system composed of (i) a nucleic acid structure that includes an incompletely base-matched duplex domain, (ii) at least one molecule polynucleotide displacement that can bind to the nucleic acid backbone under hybridization conditions so that the nucleic acid backbone is transitioned into an energy state due to a branch migration reaction involving the duplex domain, and (iii) a shock polynucleotide molecule that competes with the polynucleotide displacement molecule for binding to the nucleic acid backbone under hybridization conditions, but cannot produce a branch migration reaction involving the duplex domain; then (b) reconfiguring at least one of the displacement molecule and nucleic acid structure, respectively, to incorporate a chemical modification relative to a first reference molecule comprising natural nucleosides and having the same sequence content as the displacement molecule or the nucleic acid structure, as the case may be, wherein the modification causes the displacement molecule and nucleic acid structure binding to have a hybridization free energy differing from that of a first reference bond between the displacement molecule or the nucleic acid structure and the first reference molecule, such that the branch migration reaction is facilitated with respect to the first reference bond; and / or (c) reconfiguring at least one of the shock molecule and nucleic acid structure, respectively, to incorporate a chemical modification with respect to a second reference molecule comprising natural nucleosides and having the same sequence content as the molecule. shock or nucleic acid structure, as appropriate. the modification effected via such reconfiguration causes the bonding of said shock molecule and said nucleic acid structure of a second reference between the shock molecule or nucleic acid structure and the second reference molecule, such that binding of the shock molecule is prevented from the second reference binding.
