First establishing a large quantity of Argopecten purpuratus and Argopecten irradians irradians first generation hybrids, and finding therein sterile males for selective breeding of the sterile male line; then successively backcrossing using Argopecten irradians irradians sperm, respectively selectively breeding a sterile male line-maintenance line combination in which all progeny are sterile males, and a sterile male line-restorative line combination in which all progeny are hermaphrodites; and finally hybridising the sterile male line and maintenance line to produce sterile male line parent scallops and hybridising the sterile male line and restorative line to produce Argopecten purpuratus-Argopecten irradians irradians commercial fry. The present method for establishing a three-line assorted breeding system for Argopecten purpuratus-Argopecten irradians irradians hybrid scallops and application thereof establishes a scallop three-line assorted breeding system in an animal, effectively overcoming the challenge of self-fertilisation in hermaphrodite scallop hybrids; the current year yield is increased by over 40% compared to that of Argopecten irradians irradians.
