Disclosed are a system and an internal combustion engine combustion stability control method based on engine combustion estimation. The method may include (S10) setting an MFB50 target value for controlling a generation position of an MFB50 state in which a heat release rate in a cylinder is about 50% while operating an internal combustion engine (100) and a Pmax target value for controlling a maximum pressure (S20-1) detecting vibration of the internal combustion engine (100), selecting raw vibration from the detected vibration of the internal combustion engine (100), (S20-5) calculating an MFB50 estimated value and a Pmax estimated value by extracting a specific frequency band from the selected raw vibration, and (S40) setting an injection parameter map used with the internal combustion engine (100), allowing the MFB50 estimate to be tracked to the MFB50 target value using a set injection parameter- Map value and allow the Pmax estimate to follow the Pmax target value is led.
