Nucleic acid sequencing methods include receiving observed or measured nucleic acid sequencing data from a sequencing instrument that accepts sample nucleic acids and processes them with synthetic sequencing utilizing termination. The method also includes generating a set of candidate base sequences for the observed or measured nucleic acid sequencing data by determining a predicted signal of the candidate sequence using a simulated framework. The simulated framework incorporates estimated carryover rate (CFR), estimated incomplete extension rate (IER), estimated droop rate (DR), estimated reactivation molecular rate (RMR), and estimated termination failure rate (TFR), and RMR Is 0 or more and TFR is less than 1. The method also includes identifying, from the set of candidate base sequences, one candidate sequence that results in optimization of the solver function as corresponding to the sequence of the sample nucleic acid.
