Provided are an air filtration unit system in a ship and an air filtration method using the same. The air filtration unit system comprises: an air treatment unit installed in a ship, supplying air to the inside of a room in the ship, controlling the temperature and humidity of the air, and carrying out air filtration operations; an air filtration unit for providing filtered air filtered to the air treatment unit and integrating a plurality of equipment for chemical, biological, radiological or nuclear (CBRN) filtration in a single unit form; a first inlet, through which the air provided to the air treatment unit is introduced; an outlet, through which the air provided from the air treatment unit is discharged; a first shut-off damper for spatially separating the first inlet and the outlet so as to prevent the air from mixing with each other between the first inlet and the outlet, and able to be opened or closed; a second inlet, through which the air provided to the air filtration unit is introduced; and a second shut-off damper mounted between the air treatment unit and the air filtration unit so as to spatially separate the air treatment unit and the air filtration unit, and able to be opened or closed.
