The present invention relates to a marker derived from complete detoxification-based interspecies discrimination of chloroplast genome of five ginseng species, to a primer set and to uses thereof, and when an InDel marker for distinguishing between species of ginseng and the primer set for marker amplification according to the present invention are used, it is possible to distinguish five main species of ginseng at low cost and high efficiency compared to conventional methods.
