The present invention relates to a system and a method for intestinal microbiota analysis to monitor health condition of animals. More specifically, the present invention relates to an analysis result of intestinal microbiota in animals through metagenomic analysis, an intestinal microbiota analysis system capable of providing health advice on the basis thereof, and a method for analyzing intestinal microbiota using the same.
