The present disclosure provides high throughput (HTP) microbial genome manipulation methods and systems for transformation, screening, and selection of filamentous fungal cells utilizing automation. The methods and systems utilize HTP selection and counter-selection to purify homokaryon transformed filamentous fungal cells. Further, the present disclosure provides methods for the production and long term storage of protoplasts from filamentous fungal cells. The present disclosure overcomes many of the challenges inherent in filamentous fungal genetic manipulation on an automated, high-throughput platform.
