The present invention relates to a bilayer nanoparticle composite, a manufacturing method thereof, and a method for detecting pathogens using the same, and more specifically, provides a functional bilayer magnetic nanocomposite which covers a transition metal selenide on a magnetic nanoparticle as a shell to have a large surface area and an excellent saturation magnetization, fixes a marker to have an orientation through sulfur-selenium binds and thus, and effectively detects pathogens. In addition, the present invention provides a manufacturing method for manufacturing the functional bilayer magnetic nanocomposite. Furthermore, the present invention provides a method for detecting pathogens using the functional bilayer magnetic nanocomposite. The present invention provides a method for fixing a marker to a transition metal solenoid shell of magnetic nanoparticles to have orientation, thereby improving a pathogen collection efficiency and providing an applicability to an immune detection method of transition metal selenides.
