The present invention relates to: a PNA probe represented by the nucleotide sequence of SEQ ID NO: 3 and a PNA probe represented by the nucleotide sequence of SEQ ID NO: 6 with different hybridization patterns with a target nucleic acid according to the genotype of porcine reproductive and respiratory syndrome (PRRS) virus; and a method for discriminating a PRRS virus genotype using the same. The present invention has an advantage of distinguishing the PRRS virus genotype in one experiment and accurately determining the negative for false positive results that were difficult to easily distinguish by conventional methods.
