Provided is an eco-friendly method of naturally purifying a water quality of a river, a reservoir, a lake, a lagoon, or a dam to clean water by using a water molecule separating and discharging system. To this end, in the present invention, after the water molecule separating and discharging system is installed on a water inflow channel naturally formed in an upper inlet of the river, the reservoir, the lake, the lagoon or the dam, an induction water channel is formed around the reservoir, the lake, the lagoon or the dam so that the system is installed such that a direction in which the water flows is inclined in a direction of the eco-friendly water quality purifying device usable as the water quality purifier.
