摘要

Phylogenetic profiling is an ingenious computational method for identifying functional linkage between proteins. It is based on the assumption that a set of proteins involved in a common pathway or composing a structural complex tends to evolve in a correlated fashion. We present a rigorous statistical analysis of the success of this method in identifying proteins involved in the same metabolic pathway. We suggest several modifications for the use of phylogenetic profiles that improve the success measure significantly. The potential and the limitations of this method for protein functional predictions are discussed.
